When Voldemort destroys the horcrux inside Harry, he kills the part of his own soul, because this was much more vulnerable compared to Harry's whole pure soul. However, the curse nearly killed Harry as well and he had a near-death experience. In this "dream" he had the chance to go "up" aka in the heavens, and die. But he chose to return, to defeat Voldemort once and for all.

he died but he had the resurection stone so he was resurectied
Nope. He had dropped the resurrection stone long before Voldemort cursed him. But even if he had it, the resurrection stone can't actually bring dead people back to life.
