No, Tonks' Patronus changed to match HIM, not his Patronus. A Patronus is supposed to be achanneling of happiness, and Lupin definitely wasn't happy being a werewolf, so that could not have been his Patronus. In fact, his worst fear had something to do with him being a werewolf (his boggart was a full moon.)

Actually, Lupin's was a normal wolf (I read this on Pottermore later but forgot to update the answer).
